מעבדה חישובית - ניתוח נתוי ריצוף עמוק בעידן הגנומי (0411.3587)

עם ירידת עלויות הריצוף בשנים האחרונות, נתונים גנומיים נעשים זמינים יותר ויותר ונמצאים בשימוש נרחב במחקרים רבים. למרות זאת, ניתוח של נתונים כאלה הוא משימה מורכבת הדורשת ידע ויכולות חישוביות.

הקורס יהווה היכרות מעשית עם עולם ניתוח נתוני ריצוף עמוק. הקורס יכלול שיעורים תיאורטיים ומעשיים. בסיום הקורס הסטודנטים יהיו מסוגלים לבצע משימות מגוונות בתחום ניתוח הנתונים הגנומיים שיהיו רלוונטיות למחקר האישי שלהם.

בתחילת הקורס נתמקד בנושאים בסיסיים כגון: ייצור נתוני ריצוף ועיבוד ראשוני, מיפוי רצפים, גילוי וריאנטים גנומיים, הרכבת גנומים וטרנסקריפטומים, אנוטציות מבניות ופונקציונאליות של גנים, וניתוח נתוני ביטוי גנים. בהמשך הקורס נכיר מספר נושאים מתקדמים כמו: טכנולוגיות ריצוף חדישות, ניתוח נתונים מתאים בודדים ומטה-גנומיקה.

השיעורים יכללו תרגולים מעשיים של השיטות השונות באמצעות הפעלת כלים חישוביים מתאימים.

An introductory, hands-on computational lab covering a range of topics related to processing and analyses of Next Generation Sequencing (NGS) data. The course will include both theoretical and practical modules. At the end of the course students will be able to perform basic NGS data analysis tasks relevant to their field of research. The first 10 weeks of the course will focus on basic topics related to NGS data: NGS data generation and pre-processing, reads mapping to a reference genome, variant-calling, genome assembly, transcriptome assembly, structural and functional gene annotation, gene expression analysis based on RNA-Seq data. During the last 3 weeks of the course some advanced topics will be discussed, including: 3^rd generation sequencing (e.g., long reads as implemented in PacBio technology and linked reads as implemented in 10X genomics technology), single-cell RNA-seq and meta-genomics.
